My buddy and I are planning a trip for the middle of Sept. We are trying to figure out if we should go to Pensacola or Destin. We are both very new to diving and would like to dive in waters with decent visibilty. We would also prefer to stay in the 60 ft or shallower range. anyone have some input here? Reccommed a dive shop?

I would recommend Destin since you are a newer diver. The dive sites are closer so you don't have to deal with a long boat ride. I've also found the vis to be a little better on average unless you are going offshore in Pensacola. Depths are typically in the 60-80 ft range.
 
Destin jetties are a good beginner dive when the tide is right
 
You may also want to consider Panama City, similar sites as Destin, and you also have jetties. The difference is the PC jetties are much closer to the parking area than the Destin jetties.

There are also lots of springs in the area which will provide you with great diving opportunities. You may want to research and plan on this in case the weather blows you out. Check out Vortex, Morrison, and Cypress for starters.
