You need to use small aperture and faster shutter speed 1/250 or more to get rid of the bbackground
I would try ISO 80 F8 1/500 diffuser on and first or second position on the power knob

How did you shoot those ones in terms of aperture and shutter ISO?

aperture was between f5.6-f6.3 (aperture option shrinks when zooming)...completely gaffed off shutter speed and left it at 1/1000 the whole time.

1/1000 is not a problem as long as the camera fires the flash and it seems it did
I would go on F8 equivalent to an SLR F22 wider aperture are not important for macro
Also what ISO did you use you should shoot at the lower ISO possible that for the S100 is 80, I would not shoot any macro at 100 or more unless you really have to
Right now the picture lack of depth of field but also don't have too little of it to have a nice borkeh effect so look middle of the road
Did you change the focus option to eliminate any kind of tracking?

ISO set to 80 but i didn't mess with AF tracking at all...another setting to pay more attention to.

Disabling the AF tracking on faces or similar is a must for macro you want the classic focus in the centre otherwise the camera may choose to pick a piece of reef
that doesn't seem the case on all those pictures but the chromodoris one seems to have focus on the reef midway of the nudibranch and not on the gills

The S90-100 are notoriously not very good for Macro but those shots look very good

the flatworm, xmas tree worm and crinoid were shot at F8, 1/250, strobe on 4th highest output (w/ UCL165LD). the eel was taken @ F5.6, 1/250 strobe @ 2nd highest (no UCL)...came out a bit dark so i adjusted it in the canon software.

I can see the black background behind the crinoid standing out, I would push it to 1/500 or 1/1000 if the strobe still fires to see if you get a darker background
The eel is not close enough for a proper macro looks still plenty of DOF I would have tried bracketing to 125 and leaving the aperture on F8 but that is personal
All in all this is getting much better
