So I have a brand new Atom 3.0 that I bought 2 wireless transmitters for, one for myself & the other for my dive partner.

I am yet to try it out, only because I haven't been able to get certified yet.

Anyways I notice the Atom 3.1's don't have this feature.

Why is that, is it a faulty system?

So, you made out. The 3.0 has buddy check. The 3.1 doesn't.

Well yea, I guess. You'll quickly find that this "Buddy System" isn't terribly useful. It has a really short range. Like just a few feet at most. At that distance you can just as easily look at your buddy's computer. Most likely you'll set it up and look at it for a dive or two and then forget about it.
