Malaysia and indonesia have the same issue as The Philippines and hence the same 'missing fish'. As its been said Malapascua has great big Thresher Sharks, Manta Rays and Mobula as well as chunky White Tips (Gato ISland) and some chance of Hammerheads (Kimud). When not specifically looking for those creatures Malapascua and The Philippines is a macro haven so yes many dives will not feature big fish but be more about the detail.
I'd also agree that Bunaken would be a better base then Tasik Ria.
Malapascua is improving as a dining destination with some of the top rated provincial restaurants in the region operating there, as well as plenty of mediocre, but lots of choice importantly. It remains a genuine albeit sleepy destination. No major parties every night but people know how to make their own fun quite successfully. So for me an option to roam is always good.
