Water in a second stage is no big deal, it happens to you Auxiliary every-time you go diving, as long as it stays out of you first stage you are ok. As long as it was fresh water it is no big deal, if it is salt, rinse it.
I intentionally remove that protective cap when I soak my wife's air2 to remove all SW from in and around the connector. That cap is needed to protect the seating surface of the connector from damage rather than to keep water out. Water will not harm a 2nd stage or inflator.
