Good morning:

I recently purchased from ST a Oceanic Alpha 9 2nd stage reg, Alpha 9 Octo along with computer console and Inflator hose all on the SP-6 first stage.

The 2nd stage hose was connected to lower right port and the octo hose was connected to the upper right port on the SP-6. This results in the hoses crossing (as I keep the octo on the lower right front of the BCD), so I switched the locations.

Is there there a reason for this original configuration? Does it matter from a safety standpoint?

Thank you in advance for your advice.

I know of no sane reason for the configuration as you received it. Your way will work fine. That is the way I have configured barrel first stages for more than 30 years.
