I'm a complete newbie to underwater photography and I have a new Nauticam housing, Sony RX100 camera and Sea & Sea strobe. Consequently, I need some help.

After I hook up the fiber optic cable between the housing and the strobe, am I supposed to plug the extra fiber optic connection hole on the front of the housing? Am I supposed to plug the fiber optic connection hole in the strobe that is meant for the sub-strobe (since I'm not using one)?
 
I would plug the hole on the front of the housing, otherwise you will get some uneven lighting (spot) affecting your shots.
One the strobe itself I don't think you need to plug it. I have the YS-D1 and I don't put anything in my substrobe (slave) port
 
Just connect one of the holes on the housing with the main plug of the strobe
If you are paranoid you can close the hole for the second strobe on the housing but generally there is no need for this
