Paradise Beach Club is a good option. All the water toys you could need, lots of seating and a great pool with bar. Friends I know also recommend Sancho's but I've not been myself.

You might try El Cantil Condos right next to the Cozumel Palace. Pier pickup right out back and walking distance to two groceries and many good restaurants. This condo belongs to a friend of mine and is very nice with both bedrooms having direct waterfront views. Casa de Sol y Luna

If you're budget allows it I believe Cozumel Palace would be the best choice. Very nice place and many dive ops will pick up there. Walking distance to many things in town. You only get one shot, hopefully, at a honeymoon so do it right!
