Does anyone know what this is for? At the bottom of my tray there are two small set screw holding in a small insert. I am not sure what the purpose of it is and the set screws interfere with the main camera 1/4 mounting screws in every position.

this seems the most likely scenario now that you mention it. I am leaving it out.Looks like it is to keep the rubber pad from extruding as you tighten the camera clamps.
Or there is some camera that has a protrusion below the mounting pad (door hinge/seal) and they made the insert removable to use with that specific model of camera.
Start by leaving it off would be my first approach. If you notice the pad starting to move around, countersink a couple of screws.
