In answer to your header/title... which is better? It's a tight race, but in terms of the best diving of the Bahamian island chain of islands, I'd say they're in a tie for dead last.

If your choice is between one or the other, the answer is absolutely dependant upon the operation you select, the staff they have on duty that day, and the phase of the moon.

I'll let others, more recently exposed, speak to the current dive ops. Base their opinions upon the breadth of their knowledge. (ie: have they been to more than one island, dive op, etc).

The Bahamian chain of islands represents some of the best diving and most easily accessable to Americans, most of it is done by liveaboard- withness the proliferation of choices. The big islands are pretty well destroyed by inhabitations, development, run-off polution, continous visiting by cruise ships and East coasters since the mid 1900's.

They do, however, offer excellent diving for the newer divers who are still learning a bit about their initial skills. These are great places to do open water portions or referrals on certifications. In short- they are not a place to look for vibrant reefs and micro critters, but they do offer an arena to acheive dive experience and occasional larger critters... easier to spot, anyway. They are used to assisting less experienced divers and will make your vacation fun, safe and enjoyable.

Known quantities include UNEXSO on Lucaya/GB and Stuart Cove (Nassau).
 
Freeport - hands down!
Nassau has very slim choices and not much offered at all there. Freeport has some nice sites...not Cozumel or Cayman nice...but nice nonetheless. :)
