Some people try to "save air" diving and practice a form of skp breathing, which causes serious head-aches. Next time you dive try breathing slowly and deeply as often as you need don't try to conserve air. Quite simply try breathing next time you dive, and see if that helps, I know it has helped other people that I have encountered with headaches after diving.
