Fly into Cebu, much much easier. Cebu Pacific really cheap flights to Puerto Princesa. You will love Tubbataha. I think it's the best diving in Philippines.
There is a 6am ferry from Cebu to Maasin, and dive South Leyte. I loved Mike's dive resort.
It is a one day travel to Malapasqua, 3 hours by car plus 40 minute ferry. But on the way back you can dive in the morning and get to Cebu City in the afternoon. Thresher shark dives are at 5am. Thresher Shark Divers were great and arranged all transport to and from Cebu. Tapanee resort is great place to stay there.
