[google]Neoparamoeba pemaquidensis[/google] google search will bring up a lot of hits on the suspected culprit, mostly in regards to amoebic gill disease (AGD) in fish farms. Apparently it is a very common, widespread protozoan.

To me at least, the study linked by ScubaSarus isn't clear whether the Neoparamoeba pemaquidensis is a problem in and of itself in the absence of other environmental stresses, even though the proximate cause of death in the 1999 killoff was primarily Neoparamoeba pemaquidensis.
 
Charlie; we can't figure it out can we? even with todays clinical technology.
