I dived with Geko Dive who are based in Padang Bai on Bali.

They go to Nusa Penida and plenty of other nice sites. Check their website for details. At Nusa Penida one of the key sites is Manta Point. Crystal Bay is another but the current at CB can be somewhat challenging.

I would suggest you dive Bali first, to get over jet lag and get used to diving again. Then head over to Komodo.
I would suggest a few days in Tulamben and a few days in Padang Bai.

Just information: Komodo National Park is one of ten destiantion priority of Indonesia goverment (Presiden Joko Widodo). Already travel portal specialist Komodo Boat Charter to accommodated all tourist to komodo island.

I saw on ScubaJunkies instagram that they are opening a shop up in Nusa Penida in July. Maybe you could get some sort of discount for diving with both?
