If there are actual stops the 3m vs 6m thing can make a significant difference in time, especially on air. However, the main difference is that the computer will get annoyed if you are above the 6m final stop so your options are limited even if the water conditions would allow a shallower stop. You can’t tell the actual ceiling depth once you are above that last stop.If you set your computer to do deco at 10 feet then the deco time could/should be less, and therefore the TTS could/should be less. But for most divers - not tech divers - that difference in deco time and TTS may be 1 or 2 minutes. That difference would be a very small amount of additional air/gas consumption if you were doing the stop at 20 feet.
I don't get what you mean, isn't 5 between 3 and 6?computers want divers doing stops between 3 and 6 and not being able to go to 5 is a pain.

Let’s say I just completed a stop at 9m, now I get to go to 6m, eventually I will be able to go to 3m. When can I go to 5m? Can I ignore the computer immediately? After 10 minutes?Well a Shearwater will let you clear your deco at 5 even if you have the last stop set at 6. Some other computers will go into error mode.

Stops are stops. If the last stop is at 6 you do the deco at 6.
