I wouldn't have a filter on the camera if I was going to MWB.

But if you have a filter on the camera you would MWB with the filter on.
 
Though my camera can't MWB, I've been curious as to whether other cameras can effectively MWB at depth without a filter. Considering the absence of much of the red spectrum at depth I'm not so certain that MWB can compensate for those colors though I have seen some that seem to have done it successfully. I would imagine that having the filter on would make MWB easier on the camera.
 
Filter on for MWB at all times. "At depth" is relative! On my camera it works down to about 30m in tropical water with good vis. during the day. It's actually quite bright down there, due to that ball of gas 150 million km away! The poorer the light/vis. the shallower the max. depth at which MWB from ambient light will work, in my experience.
