I thought about Alor, or will the rainy season badly affect diving? What could I easily combine with it (Labuanbajo?).
Other suggestions for that time of the year? I thought about Bira (South Sulawesi) as well, but it gets mixed reports. And South Lombok?

How about Dili/Timor Leste!? Presuming you are coming by plane from Jakarta, you'll have to fly to Alors via Kupang, West Timor anyway, so Timor Leste wouldn't be far.
I haven't dived there myself yet(!), but from what I hear it seems to be awsome and not overloaded with divers at all.
So far, I have found out about two dive operators in Dili: http://www.freeflowdiving.com/ and http://www.divetimor.com/

Security situation seems to be a little bit tense after the elections and the nomination of the prime minister, but the current trouble is happening in the East, far from Dili and foreigners are not the target. I personally would travel there without hesitation..... dunno how you feel about areas that are a bit insecure!?
