Yeah i think I will book a flight from KL to Cebu and start there. 3 weeks is all the time I can get on a Visa correct? Also if I come in feb 6th ish will it be busy because of Chinese New Years?

That would be a yes...most destinations in the Philippines will see a busy patch over CNY.

if diving around cebu, you can also throw in a few days diving in sogod bay for a chance to see whalesharks. you can take a ferry from cebu to southern leyte.
