Does anyone know of any operators out of Tortola that are independent of the cruise lines? So far I've only been able to find options through the ship or private full boat charters.

bviscuba.org lists all I know of. Actually I think that's all of them.
I'm pretty sure Blue Water Divers doesn't have any cruise affiliations but since Tortola is a long island, it's a pricey cab ride from Roadtown.
