I haven't dove Sudan before, but I had the impression that the diving season ends in March/April time frame as it becomes too hot to do anything (in fact I was told water is even too hot !)
Having this in mind I would recommend the north as it would be definitely lower temperature (but still very hot)... so you might need to check air/water temperature with your operator !
 
My friends just arrived back from the North with a few exciting shots... This boat sails the Sudan Northern route in May.
 
Been there on last March. I can recommend North Sudan, for many reasons:
1) it is more safe than southern Sudan
2) easier to get flights
3) better selection of good liveboards
4) nice divesites (including wreck of Umbria, Jacques Costeau's Precontinent II, etc)
