I am going Thailand in early June. Although not ideal timewise, I am looking for the best place.
Any suggestions???
Will Ko Lanta be out of the question?

Depend on what you'd like to do. Just like to get wet or do an open water course, Koh Tao will be fine. Want to do some diving and actually enjoy the diving, Andaman Coast would be much better.

Koh Lanta will not be out of the question, there will be options there.
 
So the weather is not too bad in Phuket?

Where in Thailand would you suggest I go?

Given the choice of Phuket or Koh Tao. I would always opt for Phuket regardless of time of year. June is close season for the marine parks, but even allowing for that, the diving available is far superior to anything in the Gulf of Thailand.
