Somethings there is no right way.
In this case there is only one way. Wetsuit OVER the boots for all the reasons discussed.
In addition, if you are swimming fast or hanging on somethiing in a current, the boots can scoop water
 
Wetsuit legs over boots. Others have given all my reasons.
 
Definitely outside of the boots... putting your suit inside the boots creates drag.
 
Boots in! I would rather have water drain through the suit, than drain into my booties, my feet also tend to stay warmer if there isn't a constant flow..the wetsuit prevents that!

And....if ya pee...you leave it out there...not back at the "table" or on the boat!
 
I stopped peeing in my wetsuit when I turned two and a half years-old...

This happened to me once. Not that bad, but I'd say booties in.
